I'm sorry but I don't fully understand what you're asking.

Are you asking if you can enter a link in the navigation menu that opens up a popup window?

Yes you can do this, but it's kind of a trick.
In the admin panel, click one of your categories. At the bottom you will find the section 'Category Link'. Enter a value like:

somesite.com" target="_blank"

That will work :)
